I have tried all methods such as turning off iMessage and face time and log out the Apple ID from message and face time on all Apple devices, but old phone number is still there in Apple account information.
In addition, they have said it's not registered. It's not funny actually.

In that case you will have contact the official Apple Support. They can look into your personal settings to find the issue and fix it.
Did you try to set your iPhone back to factory settings and set it up again, with your new SIM inserted?
This should automatically activate iMessage and FaceTime during the setup as well.

No, I have already deleted old number from trusted phone number. I can see only new number on it. I can't see it under message and face time anymore.
I did reset a password for Apple ID as support said that all phone numbers should be removed after it, but it's still present.
Yes, I did. And I have just tried it on my iPhone again, but doesn't work. I don't want to reset on all my devices as it’s so painful.
I think it's a problem that deregister site doesn't work at all.
