Mac Mini M1 2020 Thunderbolt stopped working after upgrading to Sonoma.

Mac Mini M1 2020, new setup (just unpacked, was laying around for few years), keyboard + mouse connected via Sonnet Echo 11 TB4 dock. Was working perfectly during initial setup, everything was ok with original macOS, until upgraded to Sonoma. Once upgrade completed - nothing works. Not even detecting that any device connected to TB port. Definitely macOS issue, as it was perfectly fine prior to Sonoma upgrade.

USB 3.1 devices connected directly to TB port works well. So the issue is only when TB hub connected.

Same very hub works perfectly with MB Pro M1 Max and MB Pro M3 Max.

Sysinfo and back panel screenshots attached. Currently physically connected devices - TB hub connected to TB Port 1, Keyboard connected to TB Port 0, Mouse connected to USB Port 0.

Try this, shut everything down then disconnect the Thunderbolt hub and unplug it from power and disconnect everything connected to it. Then turn on the Mini and wait until it boots up and you are on the desktop. Then plug the Thunderbolt hub into power and give it a few seconds. Then plug the Thunderbolt hub into the Mac Mini. You should get a prompt asking you to allow connection of this device and of course click yes.

With macOS Sonoma, Apple has added increased security for the attachment of certain devices that could have the possibility of loading damaging malware or otherwise manipulating your Mac. So it is possible that this is your issue. This should be a once and done thing and should not be required again.

If that fails, then it is possible that there is a bug in macOS and may be resolved in a future update.
