Magnetic Screen protector and pencil on ipad

When switching from a magnetic matte screen protector to no protection, I'm worried that my pencil will be affected by the matte protector and I will scratch my glass when I don't use any protection. Is this a real concern?

is it bad to have air bubbles under screen protector? Will the air bubbles damage my iPad glass screen/screen protector? I also use an Apple Pencil to draw on the iPad so I was wondering if the air bubbles DO damage the screen, would the Apple Pencil make it worse. Thanks!
