I had just bought an apple card to use on my phone and it has gone straight into my Apple account and not onto my Apple ID where I can use it in the Apple Store and when I try to change it in my payment method, it doesn’t even give me the choice of Apple Card. It’s just strictly Visa and MasterCard or PayPal.

FYI, it sounds like you purchased an Apple Gift Card and then redeemed it onto your AppleID balance. (a very wise move)
You can now use your AppleID balance to pay for Apple goods and services.

Look in your Settings -> AppleID -> Payment & Delivery
Make sure that your AppleID balance is correctly reflected on the top line.
It will be the 1st Form of Payment to be used for any charges to your AppleID.
I have the money on that Apple account and I was trying to use it on my Apple Store because I have things that need to be updated and subscriptions that need to be paid for but for some reason it’s not giving me the chance to pay with that because I have a credit card on my account that I’m trying to change from not to the cards that I buy
The thing is I have stuff I need to update and it won’t let me for some reason
