if I uninstall the program Adopt Acrobat Reader to trash will I trash all my files that are now in this program
No. When you open the Reader, the only thing the list shows you (if you haven't chosen to clear it) are files you previously opened. They're just links to the PDF documents, wherever they are on your drive, not the documents themselves.
