Is it actually causing more damage to your phone, and are you able to use something like a toothpick to get it out? If not then you're probably fine, but if you're really concerned about it and still have your warranty (given it's a newer iphone), you can try contacting Apple Support and see if they'd even do anything about it.

Are you sure it's not just glass behind the screen protector itself? I'd think the seal on the screen is really strong.

As Katana said, doing stuff like this on your iPhone could void your warranty. Always have Geniuses (Apple’s Technicians) examine your Apple devices.
