Duplicates of files with .alias after them
I have duplicates of all my files with .alias after them. How do I get rid of all of these? How does this happen in the first place?

That hasn't been the case since several previous systems. So aliases can be moved to the Trash bin and emptied without the original file being deleted.

Here's what I'd do, make sure yu have a good backup.
Get Find Any File...
http://apps.tempel.org/FindAnyFile/index.php
Hold Option or alt key when selecting Find to Find All.
Find all for Name>Ends with>.a1
Can add Begin with line if it fits your need...
In it's result window, Select all, Move or Copy all files to a safe place, Move is suggeted, the you can delete the Aliases.
