My Apple Pencil Gen 2 always show the charging symbol in the batteries widget every time it attached to the iPad (iPad Mini Gen. 6) even after the pencil already fully charged to 100%. Is this normal? will it affect my pencil's battery?

It won't overcharge, don't worry. It's designed to be kept on the side of the iPad when not in use so the battery never fully depletes- if it does, it's likely to fail permanently.
