Hi,
In the Books app, I placed the pointer on the endnote reference number.
The pointer turns from arrow to hand. There seems to be a link on the endnote reference number. But clicking makes no change.
Is that what you also experience?

My issue seems to be irrelevant with the Books app. It's the app(Indesign)'s issue.

Is this for one book or all books?
When I opened another ePub in the Books app, clicking the endnote reference number leads to the endnote at the end of the book without the bubble tip.
