Do you have the other Apple apps installed besides iTunes? If you have the Apple Music, Apple TV or Apple Devices apps installed, the iPhone will no longer appear in iTunes and only show up in the Devices App.
If you don't have any of these apps installed, then is should show up in iTunes. You may need to click on the device icon at the top of iTunes though.
