How can I stop iCloud Drive from moving my files to the root directory?

Whenever I create or move a new file or folder from my PC into the iCloud Drive synced directory, iCloud will move those files and folders to the root of the iCloud Drive, forcing me to manually find the file or folder and move it back to where I want it using the iPhone interface. I have no issues with this on my iPhone, only on my PC. I have already uninstalled and reinstalled the iCloud interface on the PC, but the issue persists.

I have noticed several similar testimonies online of other users facing the same issue, but was not able to locate a respective solution.
