How do I merge two different iTunes library files on an external hard drive?

I have an external hard drive. Some music files are in different folders as below:

External drive ---Music folder 1 ---Album Artist1 Folder---Album1 Folder ---Song1

-- iTunes Media Folder --Music folder 2 --Album Artist 1 Folder--Album 1 Folder --Song2

--Album Artist1 Folder---Album1 Folder ---Song3

They all appear in the same library and not sure how they became this way. How do I striaghten this out?

Default set to "Keep Music Media Folder Organized" but once in a while external hard drive becomes dislodged.
