I think the answer you might be looking for is that No, it will not affect you being able to use the phone, and I think the red flag eventually goes away.
Either your Battery was replaced by an unauthorized service provider or it is failing and needs to be replaced.
There are only 2 reasons why the message that you see will appear.
1) The battery is original, but it is failing and will need to be replaced at the Apple Store or an authorized Apple service shop.
2) The battery was replaced with a non-genuine Apple battery. If this is the case, Apple will refuse to work on the phone if you take it in for service because of tampering by unauthorized personnel.
