I have keyboard shortcuts set up to move windows to the right or left of the screen. Sequoia broke those customizations. I realize they added new keyboard shortcuts but they only work with Apple keyboards (the FN button). Any idea how to get the custom shortcuts to work again?

I am not running Sequoia yet, but since there are new commands to move windows, perhaps the text of the commands have changed, even slightly? The text in the keyboard shortcuts must match the text of the command exactly.

I would restore defaults and set it back up the way you prefer...

I have the very exact same issue... Can't use custom shortcuts for windows placement commands. Going back to Magnet.
I thought the same thing except that there is no verbiage to use:
