So out of no where Skype vanished after quitting it, I looked int he trash and nothing was there, no explanation or trace, I tried opening the original using the alias in the doc but a question mark appears indicating that its missing.

First off it’s no longer in the App Store, so I had to download it from the Microsoft site., it disappeared again, I have it on an external drive, with an alias in the doc… reinstalled it and it finally works, no more magic tricks.
But isn’t it weird?

Well, my next step would be to move some things off your boot drive. If you don't even have room on your boot drive to download Skype, it's too full. It's generally recommended that you keep about 20% free. If you don't things can get.... weird.

I haven't used Skype in years. When I last used it, it wasn't in the App Store. Sometimes, companies don't want to adhere to certain Apple restrictions. A software developer I respect enormously doesn't put one of his Mac programs in the App Store because he'd need to remove certain features that he considers essential to its functioning.
I'd still suggest you try downloading it to your boot drive just to see what happens. But that's up to you.
You might also consider restarting in Safe Mode.
What happens if you install it on your boot drive?
Lots of Mac applications aren't in the App Store. You're not required to download applications from there like you are on an iPhone (except in the EU).
