Since updating to sequoia, all keyboard shortcuts involving the function key stopped working on external keyboards. They do work when used on the internal keyboard (globe key).

This is not an apple external keyboard. I've tried using an hp wired keyboard in addition to the default qmk as both wired and wireless, the behaviour is the same. The specific issue is with anything that requires the globe key - the function key has stopped having the same functionality on external (non-apple) keyboards. Shortcuts for windowing (see screenshot) only work on the internal keyboard - using a mouse instead takes quite a bit longer.
Same here - I thought I was losing my mind lol. This is not an Apple keyboard, it is a Logitech keyboard designed for iOS. Same exact behavior OP described - Fn has stopped functioning as intended, no fix so far.
