I have inherited a Mac mini at work from the previous person. It is set up with an Apple ID that is specific to my work and not a personal Apple ID. The boss just got me a MacBook Pro. Can I back up my Mac mini to my MacBook with a new Apple ID that has all of my information on it?

Your Apple ID has no bearing on the data on the Mac or its transfer.
You can use migration assistant to transfer the data from one Mac to the other.
