I have noticed that The IT Crowd has recently been rereleased on iTunes; however series 3 is missing completely. Is it because of the episode ‘The Speech’ and if so why wasn’t it released with that episode removed?

No one here will know why any given content is not available. But control over releases is almost always totally up to whoever holds the distribution rights to that content in your country.
