Specifically, on the external drive I do see applications, boot, library, mds, system, user guide and users.
I do not see downloads, icloud drive and icloud drive (archive), mail, movies, music, pictures, public and sites, desk top, documents and shared folders. These are many of the most important folders.
Is there a setting that I am missing?

I believe they would be under the Users > [your username] folder.
If you want to check what’s backed up, the best way is to “enter” Time Machine: Restore items backed up with Time Machine on Mac - Apple Support.
Time Machine is only backing up some of my hard drive.
