It is not possible to say exactly where your phone was assembled, but there is a good chance that it was in China, India, Malaysia, Vietnam or Indonesia.
Although your phone might have been designed and assembled for use in Japan, that does not mean that it was manufactured in Japan.
The original box has country of origin information, if the country of origin or destination requires it. It always says designed by Apple in California. It may also state country of assembly with components from.

I took the question at face value, but in the future if we get a Model Number to work with, maybe we should answer questions like this with information about where the iPhone was possibly "manufactured" and what country it was designed to be used in?
Neither of us would know where the phone was manufactured and as you suggest, it could have been built in a number of countries. But, we certainly can determine where the phone was intended to be sold with a degree of certainty.
