My wife and I formerly shared an Apple ID. She created a new Apple ID but the formerly shared apps still use my Apple ID and password to update. Is there a way to avoid this. (w/o reinstalling each app?)

Nope.
Apps are forever tied to the Apple ID that downloaded them. Nothing can change this.
One of the many, many reasons why you should never share Apple IDs.
