I have a sync app that duplicated all my Lists in my Contacts. I was able to merge duplicate cards (individual contacts); but how do I merge duplicate Lists?

If the two lists are the same, I would just get rid of one of the lists. My guess is that the iPhone is determining that you are using two different things to manage your contacts. I would choose one or the other, my preference is iCloud, as Apple backs that up for you.
The lists should be associated with something. If you go to Contacts, then in the upper left corner, Lists, what are you seeing there? I'm not sure there is a way to remove anything there, but I believe you can turn off lists you do not want to display. Email accounts have the ability to collect and sync contacts, but those you can turn off in the Mail account. What kind of app did you use to create this?
It looks like I have over a hundred lists (counting duplicates) that have nothing in them. I'd love to get rid of them, but deleting them manually individually would be onerous. Is there an automated way to delete all empty lists?

I'm seeing all my Lists duplicated, and most of them have nothing in them (I probably renamed them at some point, but for some reason the old names are still around, with nothing in them). I created/renamed the Lists in Google Contacts (I think they call them Labels).
I'm using an app called Contacts Sync to sync between my iCloud and Google contacts. I found a feature in the app to delete empty groups. The app worked without issues on my iPhone X. This may be the first time I'm using it on my iPhone 16e. (I also just upgraded the OS on my MacBook Pro to 15.5, but that may have nothing to do with it.) The app has email support; I'll email them.
That sounds like a plan. However, you have now seen that when you are trying to keep contacts in multiple groups it can really cause issues. I keep everything in my iCloud for all personal contacts. My work contacts are handled in my Exchange account, so I don't have to worry about them because I don't sync them the phone. They are still accessed via my Exchange mail, so I don't need to keep them synced on the phone. Good luck in getting it resolved.
