There are two ways to hide iPhone apps from being shown in Spotlight and the Spotlight-based Apps launcher. The first option is not showing up for everyone, it seems (the dependency is not yet clear, it could have to do with having used iPhone mirroring).
First method: In Spotlight (Applications) or in the Apps launcher, click the (•••) button at the top right, then click on Show iPhone Apps to deselect it.
Second method: In System Settings > Spotlight, turn off iPhone Apps (it’s down near the bottom of the settings pane).
