Are there any photo apps that shoot taking advantage of the 48 MP sensor in iPhone 16 and 17. My understanding is that Apple restricts them to 12MP

Correct, Apple restricts the processing pipelines. Third party apps can use Apple ProRAW and access the 48 MP pipeline or access the non-ProRAW pipeline and be restricted to 12 MP files. Hopefully in a future iOS and iPhone Apple will open up the 48 MP pipeline.
