The manual synchronization model for iPhones, iPads, and iPods has always been one-way.
You can copy music from a master iTunes/Music library on a Mac or a Windows PC to a portable device, but you cannot copy music from the portable device back to a computer. (With the exception of iTunes Store purchases made on an iPhone, iPad, or iPod touch. Once, iTunes would copy those back to the computer. Now, I think the model is that you can re-download your iTunes Store purchases free of charge on your computer.)
In addition, you can only synchronize a portable device against one library at a time. If you synchronize against a different computer's library, that wipes out all of the music loaded onto the phone by the previous computer.
I'm surprised that things keep "spinning and spinning for at least an hour", but I doubt if the current system would allow you to do what you want to do even if you were not running into that problem.
