iCloud has hundreds of empty folders

Why does icloud have hundreds of empty folders and why do I get empty folders on my desktop every day

Are you referring to an app that is creating empty folders?

An app can only create folders on your computer if you give it permission to do that. Check at  > System Settings > Privacy & Security > Files & Folders, and you can revoke that permission if it had already been granted. You can do the same for iCloud access by going to  > System Settings > [name on top] > iCloud.
As for why an app is creating empty folders, that would be a question for the developer of the app to answer.
