we have two phones connected on same apple ID because new phone got lost, older phone got attached, new phone got found again, old phone has been stored but not wiped. If we wipe the old phone of all it's stuff back to factory settings, will it also wipe the new phone?

What you should not do is delete items on the old device that may be syncing via iCloud, unless you turn off iCloud first. If you delete them then it will remove them from iCloud too, in addition to removing them on your new iPhone which is presumably using iCloud.
