I am having trouble with the apps between my iPhone and iPad not syncing until I open them, and sometimes needing to clear ‘read messages’ manually. Most of these are native apple apps like messages, but also Messenger is affected. Mostly, if I open the apps they ‘refresh’ themselves but if I don’t I’m left with number badges on many apps

Look at your screen. Is the battery icon yellow? That would mean that you are in Low Power Mode, which reduces energy consumption by suspending real time updates.
The other thing to check is settings/Wi-Fi; is Low Data Mode turned on? That has a similar function.
Have you tried turning on Background App Refresh (in Settings > General) for the apps you would like to update automatically?
