In Safari preferences under Privacy, when I click manage website data and ask it to clear all, it doesn't. For the past month or so, there have been two sites that refuse to clear no matter how many times I try. This happens even after I close the windows of these sites. Here is a screenshot. What's up?

Those persistent entries usually happen because a background process, an active extension, or a locked local storage/database file in macOS is actively holding onto that specific site's data. Even with the browser window closed, a service worker, push notification agent, or corrupted cache index prevents Safari from releasing or deleting those specific files.
Try this
Relaunch Safely: Quit Safari completely, hold down the Shift key, and relaunch Safari (this prevents previous windows from reopening and locking files). Then try removing the data again.
Check Extensions: Temporarily disable all Safari extensions in Safari Settings > Extensions, restart the browser, and try deleting the data.
