iPadOS 27 has broken multitasking while using presentation apps. Tapping a window other than the presentation makes the external display leave presenter mode. Depending on the app implementation the presentation either ends, or the app is left stuck in a position where the presentation has to be restarted.

Report the issue to the app developer or look at their help site, they need to adjust their app to work with ios 27.
You should leave feedback. Apple don't read these boards so the more people that leave feedback the more likely they are to fix it.
What I am saying is that there is literally no way to change this behavior on iPadOS 27, other than having your app just leave presentation mode entirely whenever you tap somewhere else (as Keynote does). This is an OS regression, not something app developers can fix.
My understanding from developers I have contacted is that this is a regression in iPadOS 27 and no APIs have been made available to address it from Apple's side.

I experience the same problem under iPadOS27. In the 26 version, presentation mode in split screen worked unproblematically. However, installing OS27, presentation mode has stopped working. Whenever I have a presentation running and my notes in another app besides the app that holds presentation mode and navigate in it, presentation mode stops and my students see both apps open on the screen. That's unfortunate, and I wish for the previous behavior.
Hopefully, Apple will come up with a solution soon. At least I hope that has never been their intention to add that app behavior as given right now.

The developers had plenty of time to get their product lined up with ios 27. I highly doubt Apple didn't give them a heads up about it.
Hopefully, it will be resolved soon.
It is a os problem. Not something developers can fix. Why would you insist that they could? They have 0 control over this.
