The same way you do with any other Credit Card purchase, contact the merchant for a refund.
Apple Pay is nothing more than a method to process a transaction securely without the merchant knowing your Credit Card account number. That is done by sending the merchant a token that your bank gave to your device and stored in the Secure Enclave on your device when you added their card to your Wallet. Beyond that, Apple is not involved in the transaction at all.
A refund granted by the merchant would go directly to the card used, it does not go to Apple.
