Nov 4, 2015 6:33 AM in response to Joey C.by EnJiFan,Thanks, this seemed to work for me too (using iPhone 5S and iPad Air). Not sure yet if the phantom mail will come back, but for now has cleared from my mailbox.

Nov 5, 2015 8:34 AM in response to Mika Inkinenby Andy K.R. Moon,Hey, I had the same problem too, and tried everything above. Then I found my own solution.
First, go to the inbox of the account you're having trouble with.
Then, mark about 20 emails "unread" (seperately). IT MUST BE 20 or more.
Then, go to the Unread Email box, and mark everything as "read".
And your phantom emails are gone.

Nov 16, 2015 1:50 AM in response to Joey C.by bioniccarrot,You can also type in the search on your inbox (unread) and start the search, the phantom emails then appear and you can either tap them as if you wanted to read them or delete them. WARNING !!!!!!! Deleting them will delete the original message so insure they are not important

Nov 25, 2015 10:08 AM in response to Joey C.by Bruce Parrot,I had the account showing one email unread when in fact there were no emails in my inbox, or in fact anywhere else. I had cleared them all out, including the deleted items and sent items: there were really zero messages left in my account, but according to my iPhone 4, of the zero messages, one was still unread!.
We conclude therefore, that it is an unresolved bug. I did go into settings and turned mail on and off and reset the phone and that did clear it, so there is a workaround for the iPhone 4 at least.

Nov 25, 2015 11:08 PM in response to c_cakeby froggi23,Thank you c_cake! This is the only solution that worked for me. I had to go in and mark junk mail as read. It was on my MS exchange account. Once I did that it cleared all the phantom new mail notifications.
