Is there a program to make an animation and run it with the visualizer in iTunes

Juliancone,

No, not that I'm aware of.

You could create a movie or your own music video with iMovie and add it to iTunes.

Apple has a developer's kit if you want to program your own visulaizer, but I, also, am not aware of any ready-made programs that will create a visualizer for you.
