You will need to backup your phone manually, here's how to:
Disable autosync on the MacBook, connect your phone and right click on it in the device list. Choose "transfer purchases" first, to copy your apps and purchased media to the new iTunes library.
After that, do the same again choosing "backup" this time. See what the content of the backup is here: http://support.apple.com/kb/HT1766
When you connect your phone for the first time, all media content will be erased. But you can restore your settings and app data from your manual backup afterwards.
Don't forget to set up at least one contact and event on your new Mac, to be able to merge calendars and contacts when you sync the phone for the first time.

If you still have our PC, you can backup iTunes and restore it on the Macbook to get also the media you did not buy in iTunes to your new iTunes library. http://support.apple.com/kb/HT1382
