That blasted beach ball!!

I have recently been having major issues with my iMac. A while back had some issues after boot camping where it couldn't find my internal HDD. It managed to sort itself out after a couple of days and I haven't boot camped since. Recently my Mac has been getting slower and slower, with even the most simple tasks resulting in the beach ball appearing. Things would run fine then all of a sudden stop for a couple of mins and there would be a faint clicking noise from the Mac, then everything would work fine again.
I have clean the caches and that didn't seem to sort out the problem. I have also tried verify and checking disc permissions on the HDD, nothing doing.
Any help greatly received.
