Reinstalling? As in, the original firmware? No, I did not wipe it out... except the Time Machine portion of it, which is now working. The settings appear to be fine.
I spoke with AppleCare today - they suggested I experiment by creating a new Location and setting it up again. I did this, and I get "VPN Secret Incorrect" (or something similar). I know the secret is correct.
What I suspect may have happened is the Encryption/IKE stuff changed with a patch... I don't see anywhere I can view or change these settings. It could be that it assumes certain proposals will be available, when they aren't?
I too recently started having issues with connecting to my Cisco VPN via the Airport Extreme since the recent firmware updates. I tried to put in the old firmware version but the issues still remained. Bypassing the router solves my problem but I obviously don't want to do that.
This is interesting to note. Especially that you attempted to revert back to a previous version and it still had problems. What I suspect is happening is information is being written to NVRAM or elsewhere that isn't being included in a downgrade... something that affects the ability for IPSec to work correctly (IKE proposals, etc).
I'm just guessing at this point.
I don't want to take my system outside of the time capsule either. But, I have to use my corporate VPN, I need it to work.

If you want to report this issue to Apple's engineering, send a bug report or an enhancement request via its Bug Reporter system. To do this, join the Mac Developer Program—it's free and available for all Mac users and gets you a look at some development software. Since you already have an Apple username/ID, use that. Once a member, go to Apple BugReporter and file your bug report or enhancement request. The nice thing with this procedure is that you get a response and a follow-up number; thus, starting a dialog with engineering.
I've done some more testing which includes my Macbook Pro (Intel). Today, I am able to connect via the VPN/Apple connection - where I wasn't before.
I still cannot connect via the new Mac Pro, and this is very confusing.
I want to do a test. Is there a way I can "import" the VPN settings from my Macbook Pro to my Mac Pro? This may help debug this further. It would need to include my shared secret, etc.
I have the exact same issue and have not been able to solve the problem of the built in VPN suddenly stopped working. It comes up with the error "VPN server did not respond". I tried the following:
1. Thinking this may be a routing issue, I tried connecting directly to the cable modem, bypassing the router. Problem still occurs.
2. Installed the Cisco VPN client 4.8 and the Cisco client connnects, however, the built in client still has the problem. This is a workaround, but does not solve the problem.
3. Reinstalled Snow Leopard. Problem still occurs.
