How do I transpose incoming MIDI?

You can set input transpose on the track inspector. Make sure you have the right track selected and no region.
with the setting shown in my pic, the existing MIDI stays as it is, newly played MIDI will be transposed 4 down, and recorded as such. It should say Region: MIDI Thru, if not you have a region selected.

I think you have mixed up the terminology. The Track Inspector does not affect the input transpose.
Just to clarify:
Region Inspector (MIDI Thru) - no Region selected
The displayed parameters in the Region Inspector are applied as real-time (offset) MIDI parameters when you play your MIDI keyboard through the currently selected MIDI Track. When recording a MIDI signal, then the incoming MIDI Events will be recorded with those parameters applied to it.
Region Inspector - Region(s) selected
Those parameters are applied as real-time playback parameters to the recorded MIDI Events or Audio data of the currently selected Region(s).
Track Inspector
Those parameters are applied as real-time playback parameters to the signal coming from all the Regions on the currently selected Track.

Use a 3rd party MIDI transposer like 'AutoTonic': https://www.autotonic.net
have you tried using midi fx -->transposer in the effect section of the channel?
