Delete photos from Compact Flash card

I am using a Nikon D700 camera with a 16GB COmpact Flash card. After importing photos, I acknowledge the message whether to delete the photos on my card or not. Nevertheless, in the best case, only some of the images are removed.
I never had this problem using cameras with other memory cards as SDHC. What I am doing wrong?

It may well be to do with the size of the card. But erasing the card this way is not a good idea at all.

Never, ever let your computer erase data without you first checking that the data is safe. Specifically never use Aperture (or any other app) to delete the photos from your Camera Card. Disconnect the camera, check the transfer has gone correctly and then use your Camera to Reformat the Card. This has three advantages:

1. You know your data is safe - because you've taken the time to check it.
2. Reformatting the card is much, much faster - takes a couple of seconds
3. Reformatting also refreshes the Directory Structure on the Card, helping prevent issues with the card and prolonging its life.

The thought of a heavy camera connected to a computer by a cable that can get pulled or snagged dragging both items onto the floor is not a happy thought.

Consider using a card reader to read the files onto the computer. Use a Firewire reader to reduce transfer time

To maximise safety of image files have them copied from the computer to a back up device before formatting the card in the camera.

When traveling I use an iPod to back up the image files to.
