Try checking the Mobile Applications folder for a old copy of the App.
If its still showing up there, delete it. Then just relaunch iTunes and check for updates again.
- Mac OS X: /Users/username/Music/iTunes/
- Windows XP: C:\Documents and Settings\username\My Documents\My Music\iTunes\
- Windows Vista: C:\Users\username\Music\iTunes\
- Windows 7: C:\Users\username\My Music\iTunes\

You may want to try reorgnizing the iTunes library by clicking File, Library, Organize Library, then check Consolidate files and Upgrade to iTunes Media organization or Reorganize files in the folder iTunes Media.
You can also try re-creating your iTunes library and playlists.
Then delete the app, if it shows up in iTunes or the Mobile Applications folder again.
