Just to throw my experience in on this.
My Wife recently had a Bone Marrow Transplant and was in isolation for over a month, everything that went in had to be sanitized - EVERYTHING. I used the alcohlol wipes everytime I took either the iPad in or when I took in the Powerbook to stay there.
Absolutely no problems at all using alcohol wipes. Sometimes you have to ignore the instructions for the sake of your loved ones and common sense.
I would recommend the iPad everytime, much easier to clean naked means you do not have to take in dirty covers etc with hiding areas for those bugs.
The best way to clean would be to use a disinfectant wipe, but use a paper towel or something sterile as well. When cleaning the paper towel would be directly touching the screen and the wipe would be second. This keeps a lot of excess liquid from ruining the device.

I feel for your child but also for you. There's nothing worse than watching a child go through a serious medical issue. Many years ago I went through the worst possible scenario.
Philly ... You have my heartfelt sympathy. It was a terribly trying time for my whole family. There is a bright side to this - at least for now - my daughter received a successful double lung transplant three years ago and her health has improved tremendously since the transplant. She has been given a second chance and leads a "normal" life now. Some concerning issues are starting to crop up with the anti rejection medications but we continue to deal with this one day at a time.
The sad part of this story is that some other poor young person had to tragically lose her life (we know the donor was a female) in order for my daughter to have a chance at a normal life.
We actually went through this and our solution would probably work for you also. I installed the ZAGG Invisible shield kit on our iPad, which provides a clear cover for both the front and back of the iPad, then disinfected with wipes all over the outer surfaces before entering and after leaving the room .... the ICU team were perfectly content with that approach, and the wipes both did a good job of cleaning it and seemingly had no effect on the covering or the small exposed parts along the edges.
