I have a site optimized for Ipad, all looks great except when I go to download a linked .pdf which is a zip file. I get the "safari cannot download" msg I have a Mac Pro and when I access this site and click a link the download window opens.

A PDF and a zip file are not the same thing. Post the PDF on its own (not in a zip file) and you shouldn't have an issue.

There may be an app for unloading a zip. check the app store.but it means anyone using the site with an iPad would also have to have a similar app.

I am also having dramas with downloading files to my ipad. In safari I can finally get the menu to pop up but it only has the option to open, open in new page or copy. Is there any way of downloading files from a link on a webpage?

The GoodReader app has a an option to enter the URL for a download. I also contains a browser to make that easier.

no ios device give you access to a filesystem so you can't download things unless it's using a 3th party program
