By deleting the apps doesn't mean they are gone forever, they are still there & you can still retrive them. What we are doing here is to separate the apps that doesn't belong to the incorrect Apple ID so the wrong Apple ID would not pop up, sometimes happens after syncing. You can always retrive the deleted apps thru purchase(iCloud) in app store.

I finally figured it out! My phone was using an account I don't even remember creating with an email address from an old yahoo account I haven't used in years. I wasn't able to get new apps or update anything beause I didn't know the password to this account either. So annoying!
To delete an old account: First, make sure you know the passwords, you will need them to delete the account. If you don't konw it, go to the apple id page online and find it or create a new one.
1. Create a new user ID and make sure you have your phone, iPad, etc linked up to the new account
2. On your mac in System Preferences, go to Mail, Contacts & Calendars
3. You will see a list of all your accounts. Click on the one(s) you want to get rid of
4. When the account is highlighted, click on the - sign on the bottom left hand corner of the page
Once you do this, make sure you sync your phone/pod/pad with iTunes.
Also, on your iPhone, in Utilities; Settings; iCloud - make sure you have the correct account and password.
Then go Settings; Store - and make sure the account is correct there as well
I'm guessing you will need to double check settings on your iPad and iPod as well. I only use my phone so I'm not sure.
After you have everything changed, you shouldn't have any more problems with the old ID/account.

Omg, this hasnt been fixed, and its from 4.3.1. Whats with the apple guys? Steve jobs made 4.3.1. And its still messed up. A similiar thing happens to me, and it has just started. My friend used another account to get an app on my iPad 2 when i was sleeping cuz he doesnt know my password. Now, everytime i want to update, another ID isnt indented there. I have logged on my account with the featured, top 25 and categories bottom section, so i can at least buy games. Apple MUST FIX IT BECAUSE ITS OLD and is causing lots of grief.
You shouldn't need to jailbreak your phone to change the settings. You simply have to update your information on your computer that you snyc your iPhone/pod/pad up too then double check your pad/phone/pod after the snyc to make sure all the info is correct. Once the old account is deleted from the main system (your computer) it will no longer work on your phone/pod/pad. Although, it still may be there so you have to change it in the settings (store, iCloud, Mail/contacts/calendars)
After months of pulling out my hair and wanting to smash my phone through a window, I stumbled across my computer settings which allow you to delete accounts. Major Duh moment there. Your computer is the hub where all the devices sync. In order to change info or accounts, you have to do it in the hub. It's really very simple which is probably why everyone is having such a hard time figuring it out. I feel so stupid I wasted so much time rebooting, replacing files, deleting, etc. when all I had to do was delete the accounts from my computer.
I have tried a lot of ways to make this happen. I am fustrated that I can not get this corrected. When you are talking about the computer settings, where are you seeing those? I am on Win 7 and the latest version of iTunes. I do not see any where that I have multiple accounts. Please clairify as I am not sure where else to look.

I had the following problem:
Had made purchases in both the UK and the Danish app store (used to live in London).
So suddenly my Apple ID got stuck on my British Apple ID when I wanted to update apps. I could not change it back to my Danish Apple ID. I received the message about "...buying the app...".
It did not help signing in/out or to just sync with iTunes. I tried turning the phone off etc. Nothing helped for weeks.
But using clavoie's instructions doing the following helped me back to my correct Apple ID. I will put them below again for clarification and easy pointers (I am on a Mac btw and using iPhone 4S but that should not matter):
1) Sync your iPhone/iPod/iPad with iTunes
2) Select your device from the left menu
3) Click on "Store" from the TOP menu (the very top of iTunes)
4) Now click on "view my account" and either log into your Apple ID if the correct one is showing otherwise change the Apple ID to the correct one and log in.
5) After that re-sync your device. This should be a fast sync.
Hereafter try going into the app store to update your apps.
