If the issue is the sound quality in iTunes, try turning off the "Sound Enhancer" in your iTunes options. (The Sound Enhancer can sometimes conflict with other Windows audio processing and make things worse.)
If the issue is the quality of the files themselves, purchase lossless files instead. Almost all online music download stores offer lossless audio files, with the notable exceptions of the iTunes Store and Amazon.
I can't tell from your post if you are talking about a file quality problem or an iTunes playback problem. To tell the difference, play the files in another (non-iTunes) player and see how they sound.
it's not possible to convert already lossy files (let's say >320kb/s) to a better quality, since the information is already lost. Get yourself lossless (ALAC, FLAC, AIF, WAV) files instead or at least 320kb/s coded AAC or MP3.
Also to improve the sound quality from the iPhone or iPod for play back is reached by using the AV-dock-Cable (like this one:
