Hi there, would like to share my experience with you. My smart cover is scratching the alluminium enclosure (and pretty heavily). Apple care support (2nd level) refers to this as cosmetic damage. Also, in case the cover is attracting metal particles the official response is "be aware where you use the iPad". Pointless to say I keep it as the holy grail...
So, bottom line is, Apple designed a beautiful cover that (at least in my case, but reading reviews on their store, many people seem to be very upset with it) scratches the enclosure. Be aware of this before buying this cover.
I will try to go directly to the Apple store to see what they say.

I have the same problem, reading up and they say it is when the magnets in some of the iPad 2s are not alining the smart cover properly causing the meatless to rub and give off residue on the iPad and the the smart cover ( black marks) I am gonna do what the other guy did take back my iPad and swap out the smart cover and iPad!

I think you are right. Some of the metal is coming out also from the side opposite to where the magnets attach. The scratches are worsening overtime. Tonight I will be going to Apple store to see what they say and let you know how it went.
