YASU: Trashed a user account. Cache / cron / utility

I just used this app (v1.0.3) on my system to flush system cache and run the cron scripts. It COMPLETELY TRASHED one of the alternate users on my computer. Had not I backed up recently this would have been catastrophic. The problem appears to be part bug and part error on my part. Below are the details. I am not trying to bash the utility or the developers... this can be a great product. However... for safe using you may want to read this before using. (I was using Yasu v1.0.3 on Mac 10.3.9.).
Also, If any one can explain what occured that would be huge.

Story:
When I was attempting to execute the program, a dialog box warned me that other users had not "logged" out and that there could be consequences by proceeding. I cancelled out to verify this.
All users were in fact logged out. I triple checked this and even called Apple Care support to verify that there was not an issue with Fast switching on my computer. As a precaution, I disabled Fast switching on my computer.
After verifying no other user was logged in and fast-switching was disabled, I proceed with running the app. The pop-up warning regarding other users being logged in reappeared. (this is the bug part of story).
Being backed up... I decided to give it a go anyway (this is the user-error part of story). After running app and restarting.... my user seemed to work fine and I even clocked an improved login time (upon 2nd restart) from 40 seconds down to 25 seconds.
However, User number 2 on my computer is all but gone now. 100% trashed! All folders are empty and finder is blank. Apple menu up top has only Apple Icon and File menu. Both menus are gutted and desktop is cleared. Manually getting info on these folders verifies that contents are gone. Running Disk Warrior and Disk Utility could not recover from this.
Moral of the story... Don't ignore this warning.

Before performing Yasu App install I did all of the following:
-repared permissions (disk utility)
-verified disk (disk utility)
-optimized directory (disk warrior)
-verified permissions
All of these items were 'checked' in my Yasu app interface except the following:
-Repair permissions
-Update prebinding
-Reset trusted apps
-Clear Safari bookmark icons
-Clear application logs
-Clear system logs
