Logic and Mainstage not recognizing GIO at startup

I have the Apogee GIO and it was working fine with both applications and all of the sudden when Logic opens it says (I'm paraphrasing here) "Apogee GIO assigned to Port 1 which is not present if this is incorrect please reset midi drivers". I reset midid drivers but it still happens. The only solution is to open up Control Surfaces setup, select GIO, change Port 1 to another selection, then change it back. Then the GIO lights up. It also used to load up in Mainstage with no problems, now all the lights come on and then go out leaving the GIO unrecognized. I can manually setup the controls but it used to map automatically in Mainstage. Apparently, Apogee has no forum that I can see.

I talked to Apogee on the phone and the guy helping me said that GIO always has to be on port 1 and wants to be the only controller. So I unhooked all of my other midi controllers and deleted them from the Audio Midi window in OSX. Everything seemed to work fine after that. As soon as I added my Oxygen 25 controller it started doing the same thing again. To me, this seems to go hand in hand with Apple's whole philosophy of keeping everything so simple that there is no room for customization or adding products to a setup that are not in bed with Apple like Apogee seems to be. Now this begs the question: If I want to use Mainstage live, what good is it if I can't use a bunch of controllers while having GIO automatically map to the guitar rigs? I love the idea of GIO and Mainstage but these little quirks are killing the whole experience for me.
