When I activate the "Open In" menu for an attachment in Mail, several applications appear, but not Goodreader. But Goodreader's documentation says that the "Open In" menu is one way to transfer files into Goodreader. ???

I have this issue too, I dont have Stanza, nor do I have 10 apps which can open PDFs. It does appear to be related to PDFs as indicated by many posts. Whats werid is if you can open that PDF in Goodreader via other means, it reads it fine.

I have GoodReader and it appears on the list (for a Word attachment, for example.) Make sure you scroll down the list. I see four apps when I select Open With, and I have to scroll down to see the other options, including GoodReader.
How many apps are in your 'open in' list, and is the attachment type supported by GoodReader ? I think the limit is 10 (?) apps, so if you've got 10, and GoodReader is not appearing, then you can try uninstalling GoodReader and re-installing it - I think the list is created based on the order that they were added, so the most recent will appear.
There are ten apps on the "Open In" list, but GoodReader does not appear there. I deleted GoodReader (after saving all of its files to a computer), restarted the iPad, reinstalled GoodReader, removed Mail from the "recently used" apps in the multitasking bar, restarted the iPad again, opened Mail and opened the PDF attachment that I want to import into GoodReader. The "Open In" menu still has the same apps that it had before, none of which is GoodReader.
I'm flummoxed. But, as a workaround, why not open the document from Mail in one of the 10 apps that do appear (perhaps Dropbox, or a notes app or another PDF reader?) and then open it in GoodReader from that app.
And, just to check, have you tested out your GoodReader installation to make sure it's functioning?
And check the iPad settings for GoodReader to make sure that "Don't open anything" isn't checked.
I opened the attachment in Noterize (one of the ten apps on the list). But the "Open In" menu in Noterize is the same as the list in Mail, except that it has only nine apps (missing Noterize itself, of course). Since none of these is GoodReader, this is no solution. So, I deleted three of the other apps (which I no longer use) that are on the "Open In" list and restarted the iPad. Now, the "Open In" list has a different set of ten apps, but still none of them is GoodReader (nor DropBox).
I checked several functions in GoodReader (upload, download, annotate), and all are working fine.
"Don't Open Anything" is "Off."
I deleted three more rarely used apps that appear in the "Open In" list, checked the list in Mail again (no restarts) and found that the replacement apps on the list now include both GoodReader and DropBox! Seems that the limit is ten apps and I have no control over which ones appear. I hope I don't ever need to reinstall any of the apps I deleted to get to this point.
Thanks to all for the help. Perhaps Apple will give us control over the "Open In" list in a future upgrade of iOS.
Are you able to try transferring the PDF from your computer to GoodReader via the app's wifi capability (or via file sharing) ? I'm just wondering whether there is something in the PDF format/properties that is stopping it being recognised/supported in GoodReader, which would explain why it doesn't appear in the 'open in' menu.

There is no problem with the attachment's format. The only problem is the "Open In" menu. See my previous post.

It's probably not that common for people to have more than 10 apps that can open a particular file format. As to whether the list will be editable in future iOS versions (or maybe via iTunes), or somehow recognise more frequently used apps I don't know, but you could try providing feedback : http://www.apple.com/feedback/ipad.html
I have tested a variety of mail attachments, and everything I have tried can use the "Open in.." feature and one of my choices is Goodreader - UNLESS the attachment is a PDF. Then Goodreader does not appear on the list. Already tried deleting and reinstalling, and on other iPads, they don't even have a list of 10, just 3 or 4 to choose from, and Goodreader is not available for PDFs, which is the one file type that is supposed to work the best.
Try scrolling in the "Open In" list.
See my previous post - I am scrolling the "open in" list and Goodreader appears in all lists unless I am working with a PDF, then it is NOT on the list. The same situation occurs with my friends iPads.
Whoah, I NEVER would have figured this out, but reading up on other posts solved the problem - I had to remove the app "Stanza" and now PDFs appear just fine at the bottom of my "open-in" list. HURRAY!
I learned from another thread that deleting the app "Stanza" solved the problem, and sure enou, that worked for me.
