Transfer purchases from iPad to iTunes, but not all apps are visible after the transfer

I am trying to transfer purchases from iPad to iTunes, but not all apps are visible after the transfer is complete. this is keeping me from synching because I will lose purchases made on my iPad. What to do?

I am using a Mac Mini with the latest iTunes and a 1st gen iPad 64Gb with the latest SW.

iPad, iOS 4.3.2
