Simply connect it to your Mac and restore it via iTunes. This should reformat it as Mac OS X Extended Journaled. If it doesn't, use this procedure.

Either way, your Windows formatted iPod (FAT32) will still work if you connect it to iTunes on a Mac and use it there.
