I went to empty my trash that contained about 100 items and every picture was successfully deleted except for three. I have tried various things like trying to remove them from the trash and also even re-installing aperture, nothing has worked. Any ideas?

1. Open Trash
2. From Finder's Finder menu hold down the option key (ALT) and click Empty Trash.

Two questions are the items not being deleted images or some container (folder, album, project, etc) and if you select the items in the trash and right click it and select put back what happens?
Yes, they are images (at least to my knowledge).
For these items, 'put back' is not an option, but I tested with other pictures and it was an option for them. This leads me to believe that the three items stuck in the trash are not images. It displays three images though.
Also, the three images stuck in the trash display very blurry. I think somehow they were transformed into something else but I don't know what...
At this point your best next step, if you haven't already tried it, is to run the library fist aid. Hold the option and command keys down while starting Aperture. In the window that opens first select permission repair. Then start Aperture again the same way and select repair library.
